I'm not an expert on all of the surrounding areas of New York City, but can speak from experience. I lived in Manhattan for about eight years. Most of those years I was single, so the small apartments were manageable, and schools were never a concern, but, toward the end, those issues became deal breakers as my wife entered the picture, and then our daughter.

Check out Nassau County. Tens of thousands of people commute to the city every day, by car and by Long Island Railroad. There are many places with ewxcellent school districts. (Cold Spring Harbor is one of the best in the nation - but it's in western Suffolk, and it's not cheap.)
$4k/month is $48k/year, certainly doable for mortgage and taxes SOMEWHERE if you have something to put down.
Also (and I haven't seen prices in decades, so this is a shot in the dark) check out Tudor City.

Battery Park City is by far the BEST place to live in NYC with kids.
Let's review the many reasons why:
Access to the most desired public schools in Manhattan (PS 276). Also Stuyvesant High School is in the neighborhood.
Surrounded by Battery Park and the Hudson River. It's beautiful and serene. Perfect for playing in the park or taking your kids on a stroll.

First, lose the cars. Either you'll park on the street, which is a royal hassle, or you'll garage one or both for $250+/month. My wife is from Texas, and it was a struggle for her to let our car go, but she finally succumbed. We're both so much happier for it.
We live on the UWS in a 2-bedroom, where the average rent is about $4,300, but we pay a little under. Great public schools here. Look above 96th Street (we're on 84th Street near Riverside), where rents can occasionally be a little less and still have access to good public schools … (more)

I can only speak from my experience of having lived in New York for about 4 years with no kids. My suggestion is based from my observations of one particular neighborhood in Manhattan: Morningside Heights / Upper West Side.
I was living near 105th street and Riverside Drive. My proximity to the Riverside Park and Hudson River allowed me to realize that there’s an abundance of families living in this neighborhood. Riverdale! Sort of an Upper "Upper" West Side if you will in the Bronx. Beautiful tree lined streets, extremely family friendly, a great downtown area with restaurants/shops, and a 20 minute Metro North trip to Midtown. You can rent a 2 bed/2 bath for well under $4k (probably more like $2,500-$3,500), and buy for well under $1mm. Parking is kind of a nightmare, but most buildings will have garage parking available for a fee.

There are a few comments suggesting getting rid of both cars. I would not be so quick to get rid of both cars. Avoid being forced to carry your groceries, Christmas purchased items and other materials around and keep one of the cars, preferably the smaller car. I believe it will be worth the hassle of street parking.

Try Queens. It's not the sexy borough, but you can still find affordable housing in good areas with great schools.
Certain neighborhoods, near the conduits to Manhattan, have become extensions of the city, such as Long Island City and Jackson Heights.
Further east, you can look into the Rego Park/Forest Hills area, or Bayside and Whitestone.
The advantages are public transportation into the city, good schools, more reasonable rents and yes, you can still keep the cars.

I don't think you want to know, especially if you're thinking public school. Try to spend as little as possible in rent but given your situation, less than 4k/mo. will be a challenge. There's a good school near the South Street Seaport - I don't know the exact school district, but there's more than one nearby. Both are newish schools and have modern equipment and teaching methods, as well as families who are involved with raising their kids well.
I'm not sure what rents are there, but you could probably buy a small 2 bedroom for between $1.5M and $3M. On the lower end of that, if you're lucky, but it's worth looking.
